I've got it all working now.
It was probably some compatibility issue with Vista, alot of codecs and converters don't seem to be working for me very well, after trying a few installation options it worked.
I started using the videora iPod a couple days ago, did a few .avi videos and it worked fine.
I started trying some Matroska files (.mkv) did the first 4 and they work fine, went into the iTunes library and onto the iPod with no problems.
I've tried 2 more .mkv's from the same series, the 5th one goes to the iTunes library but will not go onto the iPod. The 6th won't play at all
I am using Windows Vista, if that has anything to do with it.
Also if you know a good way to demux the files so I can have them in a format a little easier to work with, that would be great. MKVToolnix with the MKVExtractGUI isn't working with .mp4 files and I can't get VDMod to work.
I've got 5 working now, though with 6 I am still having the same problem, Console Log is below..

6 Won't play at all in itunes and when opening with quicktime i get -2002 error

It wouldn't add to itunes library.
I tried draggin and dropping it in, and opening the file, did not work.

#5 & 6 have two audio streams and it would appear that the video is already encoded with an h.264 codec.

Try an avisynth profile for the avi. Eventually, people have to move away from the wizard.

Yes, the video is in H.264, but its in a .MKV file, along with 2 subtitle streams and the 2 audio streams.
I'll try converting 1 of the first 4 .MKVs I did again and see if those still work.
The first 4 also had 2 audio streams.
The first 4 worked exactly how I wanted them.
The english audio playing, the video is good quality, no subtitles.
I left all settings default and used the Wizard to do them.

Multiple audio streams are going to be a problem for the converter. The subtitles may simply be ignored or added with an avisynth script... but the audio's going to be trouble eventually.

By that, to me it looks like its not even seeing the subtitles completely. Thats fine, I don't want subtitles, don't need them since its in english
Since in the Output its only listing the first Audio file, the english one. It appears to be ignoring the second audio file completely in the output, which is fine. Thats what i want.
The section I just copied is identical in #5 and in #6
But when I convert 5, I can play it in iTunes, but it won't go into the iPod, I get a message saying the iPod can not play the file, even though it is definitely in .mp4 form at that point.
I can play 5 in Quicktime with no problems as well.
However, number 6 won't work at all, won't play in quicktime, and will not go into itunes by any means available.

I don't have much experience with MKV, but as Midiman said - try using a profile with AVISynth in the title if they play in Windows Media Player.
If that doesn't work, maybe you could post the console for one of the videos that do work, so I/we have something to compare against?

I am also having troubles with the audio tracks of .mkv. I am trying to convert a file with only one video track in english. Two english subtitle tracks defaulted not to run, one of them is non-responsive but the other is fine. And two audio tracks, the first being japanese and the second is english. When ever I convert, it only converts to japanese, no subtitles which is a default I can't change. I don't care much for the subtitles, but I need it to convert using the second audio track. I don't know where to start, so any advice would be helpful.

VIC isn't going to do it. It pretty much always picks the first audio track if it finds multiples and frequently isn't successful when it does.
