It appears that the files left behind during a 2 pass encoding (ffmpeg2pass-0.log & x264_2pass.log) are causing a problem when trying to encode more than one file at a time. The result is that the former file encoded becomes a 0 bit file. I even tried queuing up files from 2 different folders to see if it made a difference and had the same problem.
