Converted Mp4s Audio Towards End Behind, Start Of Film Bad Quality How Do I Fix This?

Yeah i'm havin problems with Ipod Converter i downloaded one version and it worked fine until a while ago, at the start of the converted videos its very bright puts sorts itself out, and i downloaded an older version and towards the end of the film the audio is behind, it also worked fine when i downloaded it first. And the AVI file doesnt have these problems.
Anyone have an idea how to fix these??? Thanks.

You may have better luck with an mpeg4 profile rather than h.264 in this case.
