I've converted my files with the standard settings but all it outputs are .avi files, my Wii won't read those. Doesn't the Wii need MJPEG .mov's? Please help.

I'd like to know this too - I'm converting an .avi file, using an SD card reader and copy-pasting the much larger converted file (still an .avi) onto the card. The Wii recognises that there's a movie there, but it won't play it, says it's an unrecognised format or something.
Help?

Uhh, you need to select FLV when you are about to convert a video to the Wii compatible format(Flash only). Its under profile in the convert tab.

Um, theres no option for the Wii to read videos yet, so you have to use the Wii Media X or whatever. Output the files to .flv (or w/e) and go from there.

This only happens to me for a few things for instance when i want to watch anime its reads it but if i got to convert a episode of Sopranos it will not why this is i dont know but my idea is that it has something to do with the base file (the one you are trying to encode) and the way it was encoded to begin with. Just a stab in the dark mind you.

you only need to convert to FLV to use Wii Media Center X. to play via SD, you convert to MJPEG. you might want to use SUPER to convert to MJPEG, as it has many more options than WV9, and lets you choose things such as audio format and framerate. http://www.erightsoft.org/SUPER.html

WV9 will let you do that too (framerate, resolution, sound quality, but not compression type). Make a new profile & make any changes you want.

I've been having the same problem. I've been trying to convert .avi files to MPEG files to play on my Wii using WV9, but the results come out as .avi files, like it didn't change anything. Anyone shed some light on this please?

MOV and AVI are "wrappers"
Depending on how the Wii Slide Show parses these wrappers, it should be able to open either of them. However, using MOV files from my MJPEG camera didn't work so I'm not sure why AVI doesn't work either.
What I mean by AVI and MOV being wrappers is... a method of telling the player what format/codec, framerate and other playback essential items are. MOV is used by Quicktime and AVI is a generic format that is more widely supported which is why I believe that the AVI wrapper format is supported by the Wii. The CODEC used and the AUDIO FORMAT used is completely indepedent of the wrapper format! If you have a MOV or AVI that is encoded using an incompatible format, which is hard to do with the Wii encoder software, it will not play.
Depending on how you are trying to play these files back should determine your results with them. Are you playing them back using the slideshow or are you playing them back using a web streaming system like the Wii Media Center X?
I need to try the MJPEG format on the slideshow so I can determine why people are having so many problems.
