Occurs only on select video files. In iTunes, item will not appear on the Library/Playlist after adding affected files, but Quicktime will report:
Error -2202: a bad public atom was found in the movie
File is still able to be played by other non-Apple media players including WMP with appropriate codecs. Encoding completed without errors on H.264 Level 3 Two-Pass AVBR at 640kbps with no non-default parameters. Same file works fine using MPEG-4.

We need more details about the files you were trying to encode.
Like what was their filetype, what are their original codecs and their filesize.
Also does encodes using H.264 QVGA (which is Level 1.3) cause the same problem for the same files? Or is it only for VGA (Level 3) encodes?
Finally, if these are non-copyrighted public video files available somewhere online, please point us to where we can get them as this would be the easiest way for us to figure out whats going wrong.

Seems that it only occurs on h.264 Level 3 but not 1.3
For fear of complications, I won't provide a download link, but the videos affected in my case are fansub episodes of Naruto. The error becomes apparent in episodes after number 78 or so.

What video codec does this video originally use? Xvid?
Are you using XP or Vista?

Just so we can get this answered...lets assume its Xvid/mp3 and he/she is running windows, Because I am having this problem aswell.
But I use the H.264 VGA 768kbps Stereo/128kbps with 150% audio.

I've had this problem encoding xvid/mp3 using level 1.3 QVGA on XP.
trekkie101 is correct, this needs a fix if we are going to be confident of not wasting our time on long encodes.

Please let us know if the problem still occurs with version 2.04.
Also, in order to help determine what is going wrong, please post up your console log. We don't require all the "frame=..." lines, just everything up to that.

Version 2.04 still produces a file that gives this error. Is this due to odd input AR?

Different Video (and <convert-to> Size) Different Profile but is also H.264. The problem just seems to be isolated to the H.264 codec.

This is interesting...I just converted another (different) video last night with H.264 VGA 768kbps Stereo/128kbps. And no bad atom error. (I have v2.04). So maybe it has something to do with the source file.

It would be interesting to see the log for a file that does not give the error for comparison. If I can find enough time to play with this on my home PC I'll post one myself.

Without knowing the original framerate (from MediaInfo) its not possible for us to automatically set the framerate. There is no point in making a guess becuase we will be wrong 50% of the time which could lead to snychronization issues for 50% of the users.
If MediaInfo fails to read the file properly (which is quite rare), and the timescale of the file is so high that it causes the "Error: -2202" bug, the only way you'll be able to convert the video properly is manually setting the framerate yourself.
1. Find the framerate of the video using another tool (like GSpot)
2. Create a new profile and enter the framerate in the video custom flags box
If the video framerate is reported as 23.976 use -r 24000/1001
If the video framerate is reported as 29.97 use -r 30000/1001
