I noticed that you can not crop over 100 pixels. This is annoying because I need to crop 156 pixels from the left and the right to properly format 2.35:1 DVDs. Is there any way around this limitation?

Thanks for reporting this issue. This is a bug within version 2.05 (and earlier). We will set the maximum for each value to 500 pixels in the next release which should be more than enough for everyones cropping and padding needs.

This bug has been fixed in version 2.06.

I don't get why you would need to crop 156 pixels off the SIDES (left/right) of a widescreen image to help it fit on an iPod screen... can someone explain this? I'm having a horrible time converting 16:9 video. I'm usually MISSING about 50 - 100 pixels of image on the sides and the image is stretched horizontally to fill the screen making everyone look fat... only when played on the iPod. The videos look fine played on the computer.
Edited to add:
Ok... I fixed one of my own problems. God knows how many different times I tried to encode this movie only to have my iPod display it improperly! And which settings would have worked and which wouldn't... Here's what I found:
When playing widescreen video, make sure your iPod's video settings have widescreen turned ON... otherwise it resizes and crops your video for you! Although certain 352x240 mpeg files look better with it OFF because it forces them back to a more natural 4:3 aspect ratio. (352x240 is 4.4:3 or 1.47 instead of 1.33... I DON'T like my women fat!)
Video does NOT need to be encoded to a 4:3 letterboxed format. 16:9 (1.85... don't know why they call it that 'cause it's REALLY 1.78 or 16.65:9) looks fine encoded at 320x180 resolution. Similarly although not yet tested on my part, 2.35 at 320x136 (might have to change height to 128 or 144 to comply with /16 rule) and 2.85 at 320x112 should look proportionally proper.

Pan'n'Scan. Some people are that annoyed with letterboxing that they'll chop off chunks of the sides of a 2.35:1 picture to fit in an 4:3 screen.

But that's... well. I won't go there... I guess (stupid). Go away, Kevin Nealon!

I'm certainly not a fan of it. I'd rather put up with the black bars and see the whole picture, but other people have different priorites.
