I just upgraded from an old version of Videora iPod Converter to 2.06, and I'm wondering where the VBR profiles went. I always encode in VBR to save space.
Also,
What is 2-pass encoding?
What is Few/No Flags?

Any answers would be greatly appreciated,

The developers are welcome to correct me here, but I believe all profiles are ABR now as it's proven to be more effective than CBR. Were you using FQ-VBR, perchange?

Two-pass means the encoder processes the file twice. The first pass is analysis, simply to see which parts of the video need the most information. The second pass uses the info from the first past to increase/decrease the bitrate correctly to ensure the average rate specified in your profile.

The converter is basically a front-end for a command-line encoder. Most of the encoder's flags will perform additional processing to improve quality without increasing filesize. Unfortunately, this takes longer. The fewer flags you have, the faster your transcode will be as the cost of a little video quality.
